Free or paid version of MCEBuddy? Also, have you overlaid the bundled version of Comskip with the (separately) paid version? Both paid versions process quicker than the free versions.
Beyond that, the more PC horsepower you throw at it, the better. Several steps use all the CPU cores you have available.
